Summary:
Spatial organization of gene expression is fundamental to inflorescence architecture and reproductive development in cereals, yet remains poorly characterised at high resolution. Here, we present a spatial transcriptomics atlas of early wheat inflorescence development generated using Stereo-seq technology. This dataset captures genome-wide gene expression patterns across two key early developmental stages, double ridge and lemma primordia. The atlas provides high-resolution spatial maps of transcriptional domains associated with meristem identity, spikelet patterning, vascular differentiation, and floral development. By integrating spatial information with developmental progression, this resource enables systematic exploration of gene regulatory programs underlying wheat inflorescence architecture. This dataset serves as a foundational reference for candidate gene discovery, functional genomics, and comparative studies aimed at improving yield-related traits in wheat.
Overall design:
Wheat inflorescences were sampled at two early developmental stages, embedded tissues were sectioned longitudinally at a thickness of 12 μm using a Leica CM1800 cryostat. Sequencing libraries were constructed following a modified Stereo-seq protocol and sequenced on MGI platforms. Spatial gene expression matrices were generated using the SAW pipeline, followed by quality control, normalization, and unsupervised clustering. This dataset enables comparative spatial analysis of gene regulatory programs between developmental stages and genotypes, and supports interactive visualization of spatial gene expression patterns during early wheat inflorescence development.
